The England striker had been sidelined for the last two games with a hip problem.
Rooney's comeback was a boost for United as they went in search of the victory that would almost certainly see them retain their title.
He was one of two changes to the side that defeated West Ham with Nemanja Vidic also back following a facial injury. Nani, who is suspended, and Owen Hargreaves stood down.
Wigan boss Steve Bruce, a former Old Trafford favourite, made one change to the side that defeated Aston Villa with Maynor Figueroa replacing Kevin Kilbane.
